The aim of work: investigation of principal processes which define the peculiarities of migration and behaviour of substances in water and bottom sediments in aquatic ecosystems at conditions of influence of aerobic and anaerobic factors of the environment. Methods of investigation: membrane filtration, titrimetric, ionometric, photometric and chemiluminescence methods, stripping voltammetry, ion-exchange and gel-chromatography. Results and their novelty. It is established, that in waterbodies with slowed down or limited water-exchange migration and distribution of substances among abiotic components (water, suspension, bottom sediments) depends substantially on their oxygen regime. Under condition of sufficient saturation of water by oxygen migration of substances occurs mainly by a principle "from above-downwards" (from water to bottom sediments), that is selfpurification of the aquatic environment dominates. In anaerobic conditions migration ability of substances in system bottom sediments - water increases, owing to what their receipt from bottom sediments to the aquatic environment essentially increases, that is there is its secondary pollution. Features of migration and accumulation of substances in conditions of deficiency of oxygen are shown. Recommendation on utilization of results of work. Results of work are important scientific base for elaboration of the forecastes of migration of substances in waterbodies with slowed down water-exchange, evaluation of values of secondary pollution of aquatic environment at conditions of influence of anaerobic factors and working out of scientific grounded measures on minimization this negative phenomenon.
