To create a model of the formation of microbial complex in a crop rotation link (a clover, flax, a winter rye), to develop methodical approaches of microbic processes management which provide increase of agroecosystems stability. Traditional research methods by seeding the soil suspension on elective nutrient media and modern molecular genetic methods of the analysis of complex microbial structures such as restriction fragment length polymorphism (tRFLP) (MG LaMontagne, 2003), polimerase chain reaction in real time (PCR REAL -TIME) were used for estamination of soil microflora biodiversity (Heid CA, 1996). It was conducted identification and estimated phylogenetic diversity of soil prokaryotic complex based on the received values of genetic diversity. It was used environmental indices of Simpson dominance and Shannon diversity and so on at the structure analysis of prokariotic communities in soil (Odum, 1976). Combining classical and molecular genetic methods of soil microflora enlarged knowledge of genetic resources and microbial complex structure which is formed at long-term agricultural land use that is very important to understand this phenomenon as "soil fatigue" and, finally, to create sustainable and highly productive agroecosystems. Research work with using traditional and modern molecular genetic methods of analysis of the structure and biodiversity of soil microbial complex in conjunction with the analysis of agro-chemical parameters in long-term field experiments conducted for the first time.
