Goal - to determine the conditions of chemical interaction of nanodispersed ordered structures formation and their properties by means of computer simulations . Research methods - computer simulation. It was established that the formation of the matrix of photonic crystals is most likely from silicon oligomers which have the highest molecular weight . It was found that with increasing of degree of silicon oligomerization, their affinity to the silica surface increases for, ie the formation of following layers of nanocrystals is energetically more favorable from oligomers with a heavier molecular weight. It was determined that the molecule of silicon oligomers have low spatial anisotropy of adsorption properties, which increases with the degree of oligomerization. It was carried out the modelling of electromagnetic wave transmission in photonic crystals which allows to determine the patterns of interaction of electromagnetic waves with spatially ordered system with a periodic modulation of the dielectric constant. The limit values of defect structure of photonic crystal was found. Maximum transmittance of the photonic crystal, which has a square structure and dense placement of structural elements, observed in electromagnetic waves with a length equal to the period of the crystal lattice.
