The aim of the work is to develop approaches, models and methods of expert estimation, cognitive modeling, stability control of cognitive maps for scenario modeling of the innovative region development. It is proposed an interdisciplinary approach to study the properties of complex system with enough complete and accurate information on regional and municipal levels, on using for the decision making in terms of integration processes in a scale of a country and a global system of socio-economic and political relations. The majority of problems of an economic, political, ecological character in these systems is classified as semi-structured and nonformalized in principle. The interdisciplinary approach is constructed as a synthesis methodologies of foresight and cognitive modeling based on an analysis of statistical data in a particular subject area. Multi-factor, multi-parameter, heterogeneous and semistructured information domain object of investigation used at various stages of foresight leads to difficulties related to the presentation of knowledge, the construction of the questionnaire forms, processing of results and consistent control of the foresight process as a whole. In order to effectively implement the process of scenario analysis in on-line there are developed the automated tools to except the knowledge, consistently distribute data streams, process and means of depth studied domains analysis with all the necessary factors. On the basis of synthesis methodologies, system analysis, foresight and cognitive modeling, sustainable development, mathematical modeling, socio-economic studies and in-depth analysis of the data there is created the information-analytical system, which oriented to support management decision-making based on the developed models.
