The aim of study is to assess the state of microbial soil resources of agrophytocenoses and to develop the methodical approaches for study the mechanisms of biodiversity formation and functional structure of microbial community metagenome of agrarian use soils at different agro-measures. Methods of research - field; laboratory: agrochemical, microbiological, molecular-biological, comparative-estimating and statistical. The method of extraction of total DNA of soil organisms from typical chernozem based on CTAB-buffer has been developed and the method of purification of "raw" DNA extract preparations from humic acids, which inhibit the process of amplification of 16S rRNA gene fragment has been adapted according to the results of the work. The approaches based on the T-RFLP method for studying the biodiversity and phylotypical structure of microbial metagenome of agrarian using soils at different agro-measures has been proposed. It has been established that the systematic application of organic fertilizers causes the formation a difficult phylotypical structure and a high level of biodiversity (394 and 459 taxons) at the expense of representatives of phyllums: Actinobacteria, Proteobacteria, Acidobacteria, Bacteroidetes, Firmicutes, Spirochaetes, Verrucomicrobia, that combine 32 orders of soil prokaryotes. A high level of biodiversity is achieved by increasing the representation to 46 - 58% of active forms of prokaryotes that are not cultivated on elective nutrient media. For the first time has been detected the metagenomic composition of the prokaryotic soil complex, which is formed when to introduce of straw primarily at the expense of representatives of the Proteobacteria phyllum, in particular the Desulfovibrionales, Burkholderiales, Pseudomonadales, Vibrionales, Alteromonadales, Chromatiales, Rhizobiales, Pasteurellales, indicating their active participation in the process of transformation of organic matter. It was established that optimum increase of biodiversity of prokaryotes metagenome occurs when straw is introduced to a depth of 0-3 cm. Due to this, the number of bacteria in the soil layer of 6 - 12 cm increases to 22.53 million /g soil, and micromycetes decreases to 14.41 thousand/g and accordingly the functional activity of microbial groups of a soil increases.
