Soil quality is characterized by its ability to function as vital bioinert components of ecosystems, and within the framework of agricultural land use, to maintain biological productivity without deteriorating the ecological state of the air and water environments, and, consequently, plants, animals, and human health. Microorganisms, due to the large surface of contact with the environment and the dynamism of enzymatic systems, are more than any other organisms characterized by a high level of adaptation to changing conditions and virtually instantaneous response to changes in the environment. Microbiological studies have shown that the number of microorganisms of various ecological, trophic, and taxonomic groups, biomass, emission of carbon dioxide, and enzymatic activities of the soil create the base of bioidication indicators, which can be used to assess the direction of processes in the soil and the ecological state of agroecosystems. The use of traditional microbiological methods of sowing soil on nutrient media causes limited knowledge in this area. The development of methods of molecular biology, in particular the spread of methods for the analysis of total bacterial DNA (real-time PCR, DGGE, tRFLP, SSCP, RAPD, FISH), have significantly expanded the possibilities of studying the genetic resources of soil microbiocenosis and the nature of the interaction of microbiota with plants. The development of scientific and methodological principles for assessing soil biodiversity by molecular genetic methods is relevant and such that it will overcome the problem of low information content of genetic resources, functional and spatial structure of microbiocenosis when growing crops, and the creation of stable and highly productive agroecosystems.
