The objects of research - monogenedominant EE isogenic lines of soybean of cultivar Clark and Vrn isogenic lines of soft wheat of cultivar Myronovskaya 808, microcenosis of clean fallow and virgin soils and seeds of sweet bell red pepper. Methods: photocolorimetry, spectrocolorimetry, physiological and biochemical analyses, microbiology methods and statistics. The results show that the genes of wheat and soybean determining plant hormonal balance modification (the correlation of growth stimulated and inhibitor hormones) and metabolic alteration - the water-soluble carbohydrates synthesis determines flowering time. Clean fallow and virgin soils differ in number and species structure of microorganisms. The phytotoxicity level of clean fallow is higher, than those of virgin soil. The common pathogens of sweet bell red pepper seeds were fungi Fusarium, Alternaria and Stemphylium. Seadborne infection shift into low under influence of Trichoderma viride and Trichoderma roseum metabolites. It points out increase of non-specific resistance of the pepper plant.
