Formalization of geomorphological conditions and hydrological correction of the Digital Elevation Model is executed using the Geographic Information System (GIS). It provides getting primary elements of a river network and delimitation of watersheds located within Pridesnyanskaya water-balance station. The hydrodynamic model of runoff - fluxes SWAT has been configured and calibrated for catchment Golovesnya river. It allows simulate diffuse inputs of nutrients. Regularities of nitrogen and phosphorus leaching from the soil were investigated by conducting a physical experiment, which gave the opportunity to obtain input parameters for mathematical modelling.
